The protests are all over HongKong although mainly over on Hongkong island as this is the main business area and this is the other side of the bay, your safe if you stay away from any protests you may come upon in your travels but for the markets temple street market is in the Jordan area while the ladies market is in Momg Kok they are still on nightly and I’m not aware of any protests anywhere near them.

Night Markets are easy accessible in many parts of Kowloon and if you've no idea than just head to Mongkok,Jordan or Nathan Road where you can actually find plenty of choices for ladies mostly. Even if you're not at night market...you can browse around Park Lane or stretch of tiny shops along Tsim Sha Tsui towards the bay or also Pacific Star mall if you're brand conscious or cross over to Shenzhen if you're a shopaholic...Lum Kwai Fong would cheer you up with lined-up of good eateries and bistro bars...best way is by MTR and get down at Jordan station ...enjoy

I was there in September last year and recall walking around 11pm and everything was still hustling. I went twice during my 72 hour visit to Hong Kong (stayed nearby at Eaton) and first visit around 8pm was packed full of locals and visitors. 11pm still had a sizeable crowd, but much easier to navigate.
